The transport issue is really frustrating and I'm not experienced enough with Paradox engines to go digging around in the files for the source (if it could even be found there) - I've only managed to fix minor issues by doing that. Everything else can be more or less worked around (like the annex/peace issue or the economy reset issue) but the transport bug is a real gamebreaker.
